If I have an unencrypted database synced using iCloud, if I then encrypt it, will ALL the data be encrypted, or only new data added after encryption?

All the data in that one document is encrypted on your local device when you encrypt your document. The data in iCloud is not encrypted using the password you used to encrypt the data locally.
iCloud encrypts the data separately from your device. It’s encrypted both during transmission and at rest on Apple’s servers.
